Why did the tank show that it was destroyed, although all parts and the soldiers in the car were basically intact?

Good question actually. I think the game just has a random chance that each penetration will make the vehicle 'destroyed'.

Had a similar situation with another heavy tank the other day, which took three hits to the turret. First two did a small amount of damage and took out one crew member, but the tank was ok. Then the third hit made it destroyed even though no components were damaged and no crew were lost from that shot as far as I could see.

Yep they just don't update the sub system status when a tank is destroyed.

A tank doesn't have to be burning to be destroyed. It received enough damage that it can't be repaired. The game doesn't show parts of the tank flying off like some other games.

Some tanks are knocked out which means in reality it would have been repaired after the battle.

In subsequent turns does the tank continue to show all systems working?  Sometimes it takes a little time for that info to get updated.

A shell penetrated the front of the turret and the crew said, "Hole in the tank, probably another coming in seconds? Exit, stage left!".

Doesn't matter if the tank wasn't actually destroyed, it has a rather noticeable hole in it and is seriously in need of repair.

As @Vergeltungswaffe suggests, cracked armour or popped welds are good candidates.

This is a different case though - the game does show the crew sometimes bailing out from a damaged but still working tank, and they can later recrew it. The question is why does the tank sometimes count as destroyed, and sometimes not.

Maybe there's just a game rule that if a tank gets penetrated a set number of times, then it gets 'destroyed', no matter what damage was actually caused inside it? Maybe to represent cracked armour etc. as the Woosterfari said.

The tank has been destroyed hence the word "Destroyed" on the UI. The game is "paused", I expect the crew roster, and sub systems panel would look different a few seconds later.

Yes, sometimes the crew will exit due to morale problems when the vehicle isn't destroyed, but since this one is showing as destroyed, the crew has definitely decided that aren't getting back in that beast.
