It's very frustrating to put some land where you don't want it exactly and not be able to put it back to a sea area. Argh! I'm sure it's something real simple but Argh! No, the depth of the water doesn't affect the movement of ships and submarines. (Also, the water gets move shallow near buildings, and ships/subs need to be able to get into port.)
